Rarity was hard to find for a while but then she got a re-release and she's everywhere.

These days Fluttershy is getting somewhat hard to find-  but she is still attainable.   I'm guessing that wingless Twilight Sparkle will be expensive next- because they are likely going to switch out that model completely with the winged version.

Everyone is retail other than Drama Pony of course, Applejack [as you mention] and sometimes Fluttershy & Shining Armour can run $5-10 higher depending on who is looking. But everyone else should be no more than you pay in store as they have all been and some still are pretty readily available.
