They aren't prototypes - they were not featured in advertising as a particular design that was changed along the production process.  What you have are greymarket "Seconds" that were stolen from the factory and re-sold.  I say stolen because if Hasbro wanted Rarity to be sold with red hair or blue hair or yellow hair, she would be available to order online or in a store retailer. 

Interesting stuff anyway though.  Congrats on some ponies with a "colorful" background.
