I'm 100% positive that they were. Hasbro and Takara cooperate with one another, particularly when it comes to Hasbro's "Transformers" toy line (Hasbro first got the molds from Takara, then Takara re-released their original molds in Japan, under "Transformers" name): so it is more than likely, that Hasbro allowed Takara to use the name of their other franchise and let them do something with it.

I know the Takara pony packaging has a rainbow logo with the early MLP font on it. I can't remember if there was any mention of Hasbro on the boxes, but if you search for threads with pictures of MIB Takara ponies, you may find the info you need. :)

Yes.
It display's Hasbro's logo and says "Made under license from Hasbro Bradley., INC. T.M. used under license".

additional question :
takara fakies, how many of these have you seen faint markings on?
I was able to see some of the outlines of the markings on their butts and that it was saying Japan.
Tried to get it on picture but I don't have a camera (other than my cellphone).
Just curious as I didn't see this before..

Some of the Takara fakies were made from the takara baby mold, those do have a faint takara stamp on them.
Two of my takara fakies have it. It's not unusual for them to have it. There is no risk of a mix up either because if you have a real takara baby the stamp is so much clearer you would see the difference.

Mine too does have this kind of marking at the bottom. Like tootie_tails said, those were made from the real Takara mold - it is quite possible that someone from a third party company has stolen the mold from Takara in order to produce their own version of the product. It happens quite often, and with other toys as well: sometimes the company goes through all the trouble of making their own copy of the mold, but most of the time, the mold gets stolen.
