I don't think it was intended to be a plot hole, but more 'babies with special powers' type thing.
Pumpkin Cake's magic is pretty much just as good if not better than Twilight Sparkle's magic and Twilight is almost always studying magic.

I imagine that not only are the foals especially strong but that Scootaloo isn't a particularly good flier.  :P
Besides, she can fly, right? Wasn't she flying in The Show Stoppers? In the scooter scene?  :what:

Same reason baby unicorns can do magic... baby ponies are weird! After all, even human babies have the power to be louder and smellier than any adult I know :p

Yeah, it was stated at the beginning of the episode that baby unis are prone to surges of extreme magic and baby pegasi can be all over the place once they get their wings going.

To me, it seemed a lot like the baby from "The Fairly Oddparents"...what was his name?  Poof?  But anyway, as a baby, his magic is completely uncontrollable, and I kind of associate Pound Cake's flying and...the other baby Cake's magic with that kind of thing.

From birth to about six months newborns have a natural swimming reflex. After about six months, they lose it. Maybe pegasus ponies have the same thing, but for flying!

The real reason is plot convenience. Making Pound Cake able to fly means more trouble for Pinkie Pie.
Actually, that's the reason these two were a unicorn and a pegasus in the first place. The writers were able to do a lot more fun things with those than with just two earth ponies.

I get the unicorn magic surges...that makes sense but the flying through me through the loop.

I thought Scootaloo does fly(in little bursts) or at least has some really awesome speed control with her wings (for her scooter). Maybe we'll see her in an episode with Flight Camp after all RD went there. Of course when she's on the ground maybe she isn't allowed to fly until she passes flight training?

I'm still trying to get over the genetic loophole. seems almost impossible to me for two earth ponies to have uni and one peg...especially with as far back in the line as the other family members.

As for the Scootaloo issue, I do believe she either can't fly or is a very weak flier. We saw RD (and other ponies of that age) in flashback, and how well they were flying, but they were in Cloudsdale Flight School, and Scootaloo does not go there. Maybe her parents are Earth ponies? (Oh... What is Pegasi parents have an Earth or Unicorn baby? They can't walk on clouds... the implications!)
