I am not a customiser, but I do have a pen handy when i need to touch in rubbed eye's on ponies I have bought.  I use an Edding aerospace pen.  I has a very fine nib and dries with a brown/black tint as opposed to the bluey tint given by most permanent pens.

I just use an Aqualon brush. I don't remember the exact size. It's tiny.
