I spotted this Pinkie Pie plush at my local flea market and as I got her home I noticed something a little...off about her?

No, when 3.5 ended and FiM began there were a lot of these floating around. The obviously 3.5 stuff ended up with the new logos and info on them even though they were not fim. You saw it a lot when the change began on merchandise.

LOL I always think that. G3.5 gets the least love but in many ways its the closest to G4 in appearance.

As KTT mentions, these guys were floating around for a couple of years during the cross over. Unlike with most previous gens we dove straight from G3.5 to G4 which means logos and general licensing can be a bit of a mix up from around the end of the G3.5 period and start of G4.
