Title: What is the best way to store ponies?

I am considering (gulp) downsizing my collection a bit, but how much depends on where I can find a spot in the house to keep them. Right now, they are on a shelf kept out of the sunlight, but in a room that can get quite humid in the summers. I've also got some baits for customizing in a sealed plastic bin in the same room. We are reorganizing our house, and I've been trying to decide which room to display them in.

You want to stay away from plastics. If it's long term storage, I'd wrap each pony in plain white tissue paper or paper towels and put them in a cardboard box. You want something breathable especially if they'll be in a humid room.

If it's short term, you can forego wrapping them individually and just have a tissue divider for each layer.

As far as the baits go, you can move them to a cardboard box too but you don't have to be as careful obviously. The main thing is plasticizer leakage and you shouldn't use leaky ponies as bait anyway.

Sounds doable - are there any concerns with how to display the nicer ponies if its in a humid room?

Just keep them out of the sun and try not to crowd them too much. At least that's what I do with mine... no issues so far.
