There is another thread (Pony Corral / Re: Whats the deal with the pony thats not to be named?) about it that i accidentally started but here is the short version
1. during the first episode of mlp fim an animation mistake gave her wall-eyes.
2. There is a slang word for wall-eyed cartoons that is very derogatory towards handicapped people.
3. Fans nick-named her this slang-term
4. An episode (The Last Round-up) showed afore-mentioned pony being yelled at by rainbow dash who called her the slang-term. She then answered in a slow low voice.
5. Many people were outraged about this.
6. A t-shirt company WeLoveFine printed shirts with her and her slang name on it.
7. more people were outraged.
8. I-tunes removed the episode
9. The episode was re-called and re-made without the slang name and with a voice change
10. There was a LOT of in-fighting on the arena about it and in the community
11. The mods put a filter on the name to stop the fighting
12. Hasbro re-named the pony "muffin" pony
13. This caused more up-roar
14. Newbies keep asking this question and poor Hathorcat has to deal with the fallout

I can't link to the "know your meme" for it, but you could search for it.

Because it could be seen as offensive that's why it's not mentioned.  The term originates with south park and was assigned to the pony by bronies of some other site.
