So I have a very sad Taffy. She has lipstick, is very yellow, and is missing all of the flocking on her head. I obtained her with the 100% intention to deflock, but as I’ve discovered, most of the flocking on her body is nice and thick except for a patch on her side.

I know the definite answer is that it is my pony and I can do what I want, but I’d like some input before I move forward. She looks pretty silly with a fuzzy body and a not fuzzy head, but it also feels dirty to remove the good flocking on her body.

If I were in that situation I would try to get rid of the lipstick first, it seems more glaring a problem than the flocking issue. Ignoring the lipstick, it's a tough call. I personally prefer ponies without flocking so I would prooooobably deflock. But I certainly wouldn't fault you for leaving it, either.

What if you created a cape for her to wear with a furry collar so that it looks like her flocking is part of an outfit of some kind and then just clean up her head? I have no idea if anyone knows how to re-flock a pony so it looks good, but I guess you could always try that, too.
The yellowing may be the glue underneath the flocking and as I've never tried to whiten a so-soft, I don't know if it would even work to sunfade or whiten in another manner. But if you don't mind the yellowing, it's not really an issue to worry about.
To be fair, if it was mine, I'd likely deflock but I've had several that I've done that were worse off than her so to me it would just be the step I would take for my personal pony.

If this was up to me I would deflock her.

It's a hard call and I have personally never had a So Soft pony or deflocked, so I would try to restore the flocking before deflocking her. The My Little Pony Preservation Project (http://www.mlppreservationproject.com/) website has an area under the body section of the restoration page specifically for cleaning So Soft ponies, this may be worth a shot!

I actually enjoy flocking a lot, so I'd keep her intact. I would perhaps try to patch up her head a bit with funflock.

I'd probably deflock...unless you can find another Taffy with a decently flocked head but not-so-nice body, and switch them. I'm in the same boat right now with a Heartthrob that has a perfect head but brown spots on her body that I tried removing but failed, and once I got her wet, the yellow from the glue suddenly became more apparent. I'd really love to deflock her body, but her head is nearly mint and I can't justify deflocking it.
ETA: I would also be really bothered by the lipstick more than anything else. It will probably damage her flocking further during the process of removing that, which might help further justify a deflock.

I would try to get rid of the lipstick, and attempt to re-flock :)

She looks in better shape than mine. Who is not bad ebnough to deflock, albeit she is rough around the edges and missing an ear tip.
The real issue is the lipstick, honestly. That's a more pressing problem to handle than the patch of missing fur.
It all depends onm how much that bothers you, but since Taffy is practically impossible (not entirely, but fairly) to find in really nice shape, I'm not really pro deflocking her unless she's basically bald anyway.

I would do all I could for the lipstick and give her some Pony Wear to cover the bald patch

Maybe take care of the lipstick and see how you feel after that? You are right that she has some pretty nice flocking and the bald patch doesn't stand out that much. I would personally leave it.
