This kind of thing is pretty normal in the UK, where there is absolutely no logic that I can discern in stocking aside (empty space - fill with whatever you can find) xD. I don't know how old that set you found is, but it's nice to know that even the organised store system in the US has holes in it ;)

I still see Water Cuties and the Wedding CMC pop up on occasion.

Applejack and FLower Wishes (?) are permanent fixtures on shop shelves. My sister is considering doing an appeal to get the last Applejack in her shop rehomed because she's even bought one of each and they're still there. HAsbro definitely made TOO MANY of those...
We also just got the baggied Lyra and company in our stores this year. I am sure the US had them 2 years ago...and we keep getting ex-Target stuff and ex-Hasbro Canada stuff as well. I swear we're a dumping ground for all North America and Europe's unwanted toy stuff. (Not that I mind...)

When G2's hit stores in 1998, I found a store that was selling a stash of MIP G1 Sparkle Pony Mail Orders. The only had three left, but when I asked if they had more, the girl said there had been a whole box full. Almost all gone before I got there, of course. Funniest part was, the store had no G2's for sale. Oh, and they were priced at $1.27 each.
