Does her head open up for you to see what's actually inside? I feel like that would give more clues.

I would be happy to inspect things from the inside, but I've never taken a G2 baby's head off before*, and without knowing how the connector piece looks like, and how it connects the head to the body, I'd be worried to break her neck :( Does anyone have tips/a picture/a tutorial that would help with the process?

*nor any pony's thats head is connected to the body with a separate connector piece. I know this one has a separate piece, because as the head turns, in some positions the head and the body do not fit perfectly, and a white plastic piece is visible through the hole between them.

Getting a G2 baby head off is an absolute pain. I always force it off with a screw driver (and have stabbed myself >_< ). Heat the pony first though, to soften the platic and make it easier.

As for the tail... it could be Sweet Snowflake's colour. That particular shade of red hasn't been used often and Sweet Snowflake is from the same year. So perhaps a chunk of her mane colour got mixed and ended up in this Little Flitter xD

Update: while I never got around to behead the poor baby, I recently found another Baby Flitter, and now that I compared them, the new one definitely seems to have a bigger and more... proper-looking hole for her tail, so I'm more and more leaning towards the first first one being a factory error (or no tail, then reroot), as the hole just doesn't seem to be punched out properly. I'll try to take pics.

Wow! She looks like a factory error, as you say with the tail hole being so oddly small! Could the hair be from tipsy tulips hair clip?

I'd say factory error.

Regardless of whether the tail is original I think she counts as a factory error because . . . what's up with that tail hole?  :P

But I do think the tail is real pony hair, it has the right volume and bounce.

To me the red looks like the kind you would see on Cupcake, Moonshadow, Bubble, etc.

Maybe they just grabbed a sprig from wherever and inserted it.

Haha, probably :) I also believe the tail is real pony hair from the factory exactly because of its "bounce" and shape - but it is definitely not a full tail amount.

I finally got around to take pics of my two Secret Wishes' bums together (sorry, that sounded super weird :| ), here they are. Apologies, they turned out less sharp than they seemed on the smaller screen... seeing them both together now, I also started to wonder about the difference in the forelock colour... even if the regular one's forelock is cut, it is visibly more yellow in comparison, where the originally shown one's is more while - like Moonshadow's hair in the pic above.

Miss Strangetail is also missing both of her eye gems (and has weird little needlepin holes in the center of the gem hole - I own several G2 adults with missing gems - no babies though, AFAIK - and I don't remember seeing such holes on any of them). Do G2 baby gems also fall out as easily as those of the adults? The other baby has both of her eye gems, and they seem to be better embedded than the adult ones, so I wonder if this one ever had hers...

HUH, that hair does look more white than yellow!

The holes in the eyes look typical for gems that have fallen out.  (It's also possible they were never there, but it's possible they fell out too.)  Not sure if the babies' gems fall out more easily than the adults, I've had a mix of has-gems / no-gems with both babies and adults.

Here's a pic of my Baby Flitter, her forelock looks white too?  I'll pull her out and see if that's accurate or if it was wonky lighting.

I think the yellow forelock might be a tad discoloured - she's supposed to have a white forelock! Mine does, at least xD I'll have to dig her out of storage to be sure, but honestly I'm like 90% sure she's supposed to have a white forelock.
The eye gem holes looks typical to me too, but it's entirely possible she didn't have any gems in there to begin with :)

Discoloration on the haircut baby is totally possible - I have to admit that I haven't yet cleaned her up, so her off-white forelock might just be dirty and hence darker.

Thank you for the info about the eye hole - then I think I'm just lucky with the G2 babies and their eye gems so far :)
