Got this brown things on this pony body that I'm going to transform into a G4 pony. Is it mould or something else.

I think it could be what they call 'pony cancer'?
"It is commonly believed that pony cancer, also known as age spots, is the deterioration of the vinyl due to oxidization, heat, and UV exposure.  However, in his book The Definitive Book on the Care and Preservation of Vinyl Dolls and Action Figures Nicholas J. Hill explains that there is no such thing as "vinyl deterioration syndrome".  Instead brown marks on vinyl can be caused from a reaction to sulfur (doesn't effect all vinyl), exposure to chlorine, and various fungi.  The brown spots commonly found on ponies is likely staining caused by colonies of fungi.  These types of fungi live on the surface of the vinyl."

The jury is still out on what pony cancer even is though. But you could try peroxide or sunfading, but if you plan to paint over it I might not even worry about it! Also, I linked one of my favorite pages about restoring mlp -that is where I get some of my info from

Sometimes age spots are mold, but it is kinda rare. Try putting a little peroxide on it. If it fizzes, then the age spot is mold and should be less noticeable or gone. If it isn't, then the peroxide will just sit there and do nothing. There is no cure for the non mold age spots really. Since you mentioned she was going to be a custom maybe you could just paint over them? If her head is loose, you can check if the spots go all the way through her vinyl. If the don't, you could try sanding them down, though I don't think it is quite the best option. What do the marks look on Sky Rocket?

Her head is fine. I'll post a picture of the mark on Twinkle eyed Sky Rocket. As I can't explain it.

I'm not sure if Sky Rocket's mark is pony cancer/age mark or not. Unlike many believe, age marks/pony cancer do not spread. TE ponies especially are prone to having problems with their plastic.

Out of the other Twinkle eyed ponies I've got (Gingerbread, Masquerade, Whizzer, Galaxy, Fizzy). Gingerbread is discoloured, Masquerade, and Whizzer are the only two that have no problems with them. Galaxy has regrined, which is okay, and Fizzy if I can find her has bite marks, but I can fix her up.

Sky Rocket looks like a marker or other contact stain. 
Lemondrop's are age spots - which really doesn't tell you much, because they can be caused by any number of things.

Can? Sure.  Nothing stopping you.
Should you?  Only if you're making a custom pony. Otherwise you may end up making things worse later on down the line.
