she looks like the pony I got years ago when my house burned down. so I guess it is caused by smoke. after 5 years the smell of it went away (my poor posey :/).

also you can try to clean her with disinfectant alcohol. try on the back if it gets off. it doesn't whipe off cutey marks so pretty safe to use, but you do need to wash it with soap afterwards.

Reminds me of some ponies I have who have discoloration inside and out and no mold or anything on the inside. But my baby firefly is discolored blue, not brown. Still, it could be a chemical reaction. Old nintendos used to turn yellow when their fire resistent chemical leaked out.
